So Toyota doesn't have any cargo liners for the Limited model, I guess because that third row comes up. Has anyone found any good after-market ones or crafted something together on their own? Obviously the biggest issue IS dealing with that third row, ideally having something that can stay in place whether the row is up or down. If not possible, then I guess something removable would be OK as well, definitely not having one is becoming very apparent and I've only had this thing one week!

What sort of protection are you looking for? To line the entire cargo area for dogs? Or will the Toyota cargo tray do, to just line the floor of the cargo area? The title of your post is a bit ambiguous versus what you've typed. If you're looking for something to line the entire cargo area, I highly recommend Hamilton Ultimate Pet Liner from Cargoliner.com
A bit expensive, but it covers just about everything behind the seats and below the windows. They're custom made to order and takes about a week to receive.

I would think that Hamilton could also custom sew some velcro for you to place a "cover" over the gaps between the seats when the seats are folded down. They were quite helpful with my cover (nothing custom though).
