Couple of issues after motor replacement

So I finished up installing the JDM replacement motor in my 98 5spd. Started up after a minute of cranking. The first issue is that I'm getting what sounds like really loud valve ticking noise. Besides swapping everything over from my original motor the only change I made was new water pump and timing belt. I did make sure the timing belt was aligned with all the marks and TDC when I installed it. I didn't give to extra rotations to make sure it stayed aligned. I'm going to pull the timing cover and double check everything, but would the belt being slightly off cause the excessive valvetrain noise? Or would it just run rough?

I also installed a brand new clutch and flywheel. I had everything lined up when I reinstalled everything. When I press in the clutch pedal at idle I'm getting a ton of vibration and it doesn't feel like the clutch is engaging. I'm leaning towards maybe the clutch fork not fully engaging the TOB. I've done clutches on Subarus and RX7's and on those you had to move the fork forward to have the TOB "snap" into the pressure plate. I didn't see anything like this on the stock or new clutch kit. I haven't bled the clutch yet, could that be the issue or do I have to pull the transmission and double check everything?

I put a lot of hours into swapping the motor and maybe I'm just too frustrated to think clearly. I'm almost ready to give up on this 4Runner and cut and run before I install any more of the parts I have stockpiled :(

Well, since I got no suggestions here I kept researching and found a guy who suggested that belts being too tight can cause knocking noise that sounds like valvetrain noise.

So today I loosened the belts up a tiny bit. Started up and the knocking was there. Let it keep running and the knocking became inconsistent instead of constant. Then the knocking disappeared altogether. I believe that issue is solved.

On to my clutch issue. I started worrying that I put the disc in facing the wrong way even though I put the side that said front facing towards the pressure plate. I took my old flywheel, pressure plate and disc and confirmed that they would only go together 1 way.

So I pulled the fork cover and unbolted the slave cylinder. The fork was not fully seated on the TOB. So now that I have it correctly seated I need to bleed the slave cylinder so that it will be able to bolt onto the transmission again. Gotta wait till tomorrow when I can get a buddy to help me bleed it, but pretty sure I've got that issued resolved also.

Thanks for coming back and updating this. I'd be willing to bet the ticking had something to do with an engine sitting dry for a certain amount of time, and lubrication just had to get to all the right places, which is why it's gone away. Keep us posted on the clutch issue.
 
How many miles were on your JDM replacement? I just got a motor from a 2002 Cali 4Runner with 61,000 on it and had it scoped with a camera and everything still looks nearly new.
 
Where are you guys getting your JDM motors? With over 300k on mine, I'm thinking it's probably time to swap it out.

In AZ i see JDM motors pop up on Craigslist all the time. Maybe look there?

getting JDM is still risky. Problem is they buy those engines in bulk, some are great some are junk, but they all sell for the same price with the same warranty. Bad part is if you take them apart to inspect if you got a good engine you void the warranty, I have a co worker who bought a JDM 2JZ, when he tore it down to check it it looked like it had 200k on it. I've replaced many that burn oil, and inspected just as many with rod and main bearings wiped out, but seen the same number that look great and probably have the advertised mileage or less.

You never know with the Japanese motors, but I would say no more than 60k. They said 45k-55k on the auction ad.
