factory or dealer installed security system?

I just bought a 2000 4Runner SR5 and the previous owner did not know where he put the remote for the security system. I am getting a remote start and alarm installed by the shop next to mine and the needed to know which I had. So I poked into Alldata and it says the remotes were different and used different frequencies and were not interchangeable. I still don't understand why it would matter if they are going to be doing an install not a mod of existing, but is there a way to tell what version my truck has??

I may be wrong but from what I've read and seen, the security systems (RS3000, I believe) have a module under the drivers seat. The factory installed systems (keyless entry only, I believe) have an orange box mounted behind the cover of the inside of the rear hatch.
For example, when I gave the dealer my VIN#, they said I have no keyless entry or security. But, I have the orange box in my rear hatch and I was able to pair a key fob to my truck to lock and unlock the doors. I have no module under the drivers seat and no security light on my dash.
I would start by looking under the drivers seat and behind the finish panel on your rear hatch to get some idea of what you might have.
