Many OEM Yota radios no longer rely on the external "stick" or motorized stick antenna - neither my 03 4rnr or Camry have one! The newer antennas are in the windows (rear side for 4Rnr). The new OEM radios also have dual antenna inputs - which I suspect your aftermarket one does not accommodate. If you still have a stick antenna - it could be bad (cable, cable tip, or mounting).

So then the next question is; how is the antenna connected to the HU? Is it a direct connect, or does is pass through anything like a signal amp of sorts? (Read: how many parts and connections have to be checked or replaced before finding the gremlin?)

Its a direct connect. You should be able to measure continuity (resistance) with a cheap OHM meter. The antenna mast to the center cable pin. If open (infinite resistance) then the antenna is bad (or really dirty inside). The mast with nylon toothed strap is a replacement part - so when antenn is fully up it must contact the internal housing to make it an antenna. You could remove the top furrel - rund antenna up and look to see if clean - spray some silicon lubricant down the hole - and then reinsert shaft while turning radio off. I'm sure the mast replacement instructions have been listed here before.
It turned out that the problem was not the stock antenna, but the XM radio antenna was added interfered with the 4R radio antenna. When I bought the truck, it already had XM installed, but I was not planning on ever using it, so as soon as the tech removed the XM antenna, the factory one did its job. Weird.
