HELP! Engine and Tranny problems!

Problem 1:
So drivijg home from a little offroading, I noticed that when I'm acceleration, at 2500 RPM the engine seems to quickly cut out spontaneously a little, it's kind of like a sputter while accelerating... Air filter was dry, good gas, no check engine light, somewhat new plugs... What causes this? It can be good.

Problem 2:
While cruising at around 55 MPH, it feels like my granny slips, thigs will be going smooth until briefly power to the wheels is lost and then regained resulting in a small lurch, check ATF and it's very low, is this the problem?

Problem 3:
When flooring it (hardly do it, just tested it out) the engine seems to make a knocking noise but it sounds like scraping.

Problem 1: Sounds like a random misfire to me - check coil boots and spark plug wire boots for wear, check spark plugs for shorting damage

Problem 2: Fill tranny to spec and evaluate, post results back on here

Problem 3: At what rpms do you hear the noise? Is vehicle stationary or moving?

I was moving at the time when floored, and I went through some water

Added a little ATF, now its at the right level. I checked the plugs and discover the previous owner had put wrong type of plugs in it, it should be dual-electrode NGK plugs, but it has single electrodes.

In the process of checking plugs, I was pulling on one of the coil packs and boot and it broke in half, with a the other half stuck on the spark plug. I think the coil is bead because the boot is covered in some white power, and the wire that goes to the plug was all bent and out of shape, i doubt that the spark plug was getting any power...

Would a bad Coil pack and boot cause the random misfire? I'm planning on replacing the plugs and wires and the coil boot that is obviously unusable.
