Ok so I figured it out and thought i would share.
After realizing that the two different size bolts have two different size washers which left two different size impressions on the brackets...
Anyway, when installing the running board brackets back onto the frame, use two longer bolts in the front, two shorter bolts on the middle, and one long (on the 'top' or 'inside') one short (on 'bottom' or 'outside') on the rear bracket.
Repeat for both sides.

thank you for posting your findings
currently reinstalling my stock boards on a 2005 4runner and I have been freezing my butt off trying to figure out why these bolts no longer fit
Also rust is building up in the threading which further complicates this problem.
I wonder if the 2003 could have a different pattern then the 05. I will update this if I get stuck again.

I removed my running boards on my limited and I put the bolts back in the holes so water won't get in there and I know where they go
smart.
yeah if there was only some way to contact me in 2005...

I did this as well. My reasoning being that I'd rather the bolts rust than inside the mounting points... :thumb3:
