Just rolled over 90k

What sort of service should I get done? I know I need the timing belt replaced and will have them replace the waterpump while it's off. Will have the F and R diff fluid changed. Tranny fluid fill/drain. What else should I look to have done? Spark plugs, oil, brakes, and air filter have all been changed recently.

Depending on your mechanical ability, the F&R diff (and t-case) fluids are pretty easy to swap. It may be worth inspecting your PCV valve too. Mine was gunked up like no other. It's an easy and inexpensive fix too.

lube chassis/drive shafts/etc – NO CHARGE

Does this sound about right?

-Technically Toyota does not recommend to change the ATF on WS Transmissions, BUT you should still change it around 100k as "lifetime ATF" is a lie at best.

-The 1GR-FE 4.0L V6 Does NOT have a Timing Belt, this is probably a typing error including the old 5VZ-FE 3.4L V6 engine in the 3rd Gens, which DOES have a timing belt.

Everything else looks okay, pricing isn't too bad.

$110 for the drive belt is highway robbery, especially if you have them do the timing belt.

"Flush" is sometimes used to indicate a machine doing the work, which Toyota says should not be done. But a fluid exchange machine that uses the transmission's fluid pump to move fluid is okay based on real world experience of many shops/technicians.

I personally use "Flush" on the forums to indicate completely replacing the transmission fluid with fresh fluid, usually by means of multiple drain and fill processes. I ran about 12qt through my truck (3-4qts comes out for every drain & fill usually) and got fairly clean fluid afterwards.
 
So I've been doing some research and just realized that my V6 4-Runner has a timing CHAIN that does not need to be replaced at 90,000 miles. As far as I know (bought with roughly 27k miles) the transmission fluid has never been changed. Would I be better off with a transmission flush or dump and fill? Or do I need to change it at all? I read it has lifetime fluid in it or something? I think I am starting to confuse myself with what all needs to be done at 90k miles... Help!
 
It does use WS (World Standard) fluid which is a life-time fluid. And I personally think it still should be changed every 50k miles. Tranny fluid is cheap....transmissions are not.

I'd just do a dump...pull pan...clean filter...and then put the pan back on and refill.
