Are they stiff? Have you tried twisting them? If they're soft they may have lost their backing to keep them adhered. Maybe you can rub them a little to flatten them out...but if they're hard I'm not sure what to say.
Edit: Hmm...I'd think if it was a screw it would've pierced the felt of the nip. It gives your ride character if anything.

lol, actually have you tried steaming it a bit and then seeing if you can soften it up and pushing it back up? I've never tried it myself, but someone gave me that good tip for fixing creases in the headliner since it's basically just a hard cardboard material or something.

I went back outside and played with them a little. They definitely feel like screws that were drilled in from above and went too far. Not far enough to breach the liner but enough to create those impressions. I can only imagine what's up there and why it was done. I guess I'll have to pull the liner down and find out.

That's pretty odd stuff right there. To pull the entire headliner you'll have to remove all the pillar trim, lights, grab handles, coat hooks, visors, etc. and then there's the wiring harness to deal with.
I'd start by pulling the A pillar trim, visors, map light unit and front grab handles. The headliner has velcro patches surrounding the sunroof edge too. If you do all that you should be able to flex the headliner enough to see what you're working with.
If you open the sunroof, can you see any screwheads in the sunroof drain pan area?

I'll go open the sunroof first to see what I can see and then start from the front as the next step. What's involved in pulling the a pillar trim once the handles are off? Yank?

The pillar trim should just pop off. You need to pull the door weatherstripping off first (I usually just pull the top half and let it hang). The 'A' pillar trim, just the handle and a firm tug IIRC. 'B' pillar would involve unbolting the seat belt top mount and then there's a panel clip or two. If you have a trim tool it saves the clips but hopefully you won't have to worry about the 'B' pillar.
