Just in case this helps someone else. I recently bought a 2006 T4R Limited (mods in process: FJ Springs and Shocks, FJ Wheels, 2/1 Cornfed lift). I had a super annoying rattle that would come and go. It sounded like a loose hubcap or something like that. It sounded like it was coming from the running board and since I planned in ditching them anyway I took them off but this didn't help. I checked every nut and bolt looking for something loose but found nothing. Yesterday I moved my head around in the cab while it was rattling loudly and when my head was in a certain place it sounded like it was coming from the roof. When I stopped I checked the locks in the roof rack and they were all tight but the cross member was loose in its slots. I simply loosened the locks on one side (front and back) and slid the cross member forward until there was some good tension then I tightened the locks while under tension from skewing the cross member. Long story short, rattle gone! This bugged me for a long time so I hope it helps somebody.

I got excited reading this, thinking you may have found a cure for the mysterious rattle in my car, but no.
Mine sounds like it comes from down by the bottom of the door, unless you move your head up by the sunroof. Its coming from some part of the mechanism for the sunroof, but I cannot figure out what the heck it is exactly. The only cure is to either roll glass back or push lightly against the headliner between the top of the door and the sunroof

I can see why you got excited. What you described is exactly what I had. In fact, the next step was going to be take apart the driver side door. Noise travels so easily in a metal box making it really hard to track anything down. Good Luck!!

hey kd7smx this is going to sound re****ed but i had a anoying rattle in my 04 sport that sounded like it was is the door pillar or something bangin in the rear door pocket. couldnt find anything and one day driving down the road it was rattling and i noticed my seat belt was twisted ( i dont usally wear it, i no ) it was the buckle banging on the door pillar. untwisted noise gone. noticed it a couple of days later bangin again, belt twisted. problem solved no more bangin .

Nope, couldn't be it for me. I'm religious with my seatbelt. What I hear is a small ticking like maybe two pieces of plastic are every so slightly scooting back forth against each other and the tick i hear is when the friction breaks the contact between the two. Periodic, I can't reproduce under any driving conditions smooth or rough. It just happens. I appreciate the post though!
my 2005 sports edition has rattling too.

then i tried to unload everything from the door, tighten the seat belts, even tried to unload stuff of trunk, but it never goes away.

Yeah. Aim for any pothole you see. If you're lucky, the jolt will be big enough to put that rattle in its place!
: I have so many rattles besides the one I was able to fix (luckily it was the worst one), I am contemplating some sound proofing. Too bad we all seem to have these noises.

Mine bothered me for a long time and i thought it was coming from my seatbelt area, but couldn't get it to stop. Finally one sunny day i decided to open the sunroof (which I rarely ever do) and it made a cracking noise as if something was blocking the tracks. After about crackling 5 times it smoothly opened and I haven't had a problem since. I figure it must have been a pebble stuck in the track or something. Never figured it out exactly, but am so glad it's fixed. Annoyed the crap out of me.
nice - i've got a rattle too - it's metal on metal and is coming from somewhere underneath the car. you can hear it with the window down.
I just had it at the dealer for normal maintenance and i asked them to figure out what was going on. They kept the car for 4 days trying to locate it. Today they told me that they isolated it to the left rear shock (X-REAS).
They said it's failing and i need to replace the XREAS. The car's got 60k miles and has had a Cornfed 3/2 on for the last year or so.
Does this read as B$ to anyone? I'm not in a hurry to replace it at the moment as i've been driving it this way for about 6 months to no ill effect but i don't want it to get worse and be forced to do something about it.
I'm thinking there's no more XREAS in my future. OME all around. anyway. 3k for a factory suspension isn't all that appealing.

after letting my wife sit at the back seat passenger site, she felt the rattling noise comes from the hatch door. we used to slam the door as it is pretty heavy.
but still no clue what the cause is. lowering the window reduces noise. but i am not sure if it is not because the road noise covers it.

Mysterious Rattle
I had a rattle that sounded like it was coming from the lower driver side door. I didn't find the cause until I was waxing the lower part of the door. I noticed the outside door skin was loose and I could tap on it and it would rattle. I looked inside the door and noticed a screw that was loose. I tightened the screw and the problem was solved.

I thought this rattle was the same as the one that everyone was complaining about. So I got a little excited reading this. However, the "popping and clicking" sound that intermittently comes and goes as the 4runner sways left and right still seems to be the mystery. It sounds like it is coming from the console and sometimes it sounds like it is coming from underneath the stick shift. I have tried to replicate the sound by pressing on the side of the console and what not but only happens when the truck sways or accelerates. It is not bothering me as much but sometimes it can be very annoying. I do not understand why Toyota has not found a solution for such a wide spread problem.

I've got one now too! first off, I think its related to this clicking noise that I hear sometimes when I reverse and has been there since I bought it used 3 months ago. I put it in reverse, back up and swing out of a spot and as I'm backing out I sometimes hear a little click. I also hear it sometimes when I go over speed bumps and now I hear something similar coming from what sounds like the passenger side running board. I just took a trip to Martha's Vineyard, 1100 mi round trip, and I noticed it on the way up. It was killing me on the way home and now I'm determined to find it. It's not constant, it's not speed related i dont think, although I kinda felt like the faster I was going the more often I heard it, and it never happened due to road conditions (bumps, etc).

I found a slight rattle sounds like what you are talking about -it is very soft tho I seem to be the only one to hear it -any way it took me couple months to figure it out. It was the trim between the steering column and the bottom of the drivers console, I was able to duplicate the sound by rubbing it w/ my fingers -it was just the trim -almost like a dust shield. I really dint mess with it since I only wanted to know where it was coming from.

For those of you who hear the rattle from the sunroof B-pillar area its the sunroof. Spray some white grease or silicon all over the tracks and it will go away. There are two plastic C clips on the outsides of the tracks I believe that get loose. If you see those spray the very generously and that should do it.
