Need Some Help!

I bought an 88 4Runner about a week ago and I love it. It came with a new alternator and a new battery and had had the engine rebuilt by napa close to 40k miles ago. I replaced the alternator and took it to autozone to get it tested and the guy said it may be a defective alternator. The check engine light and battery light come on before starting up the truck and so now I'm just turning to you all to see if you can help me out any!

the check engine light and battery light are supposed to come on before the truck starts. if it is functioning properly, the lights will go off after it starts.
