I just picked up a 2004 - SR5 with 18k.. Been driving a 1987 4Runner for the last 9 years with 255k and still going strong.
They have made a few improvements over the years on these vehicles..
I will try and post a picture.. right now my site is full of my 87 pictures that I have for sale..

I have a couple of questions.

Seat covers.. Neoprene covers from Wet Okole seems to be the choice.. what are the drawbacks to the neoprenes? I live in Sacramento and it gets hot here.

Radio / CD player.. any suggestions as to a upgrade at a reasonable cost?

I can't help you with the first question. As for a radio, the Scion hu seems like a popular option among a lot of the members here. I never heard that radio in a 4Runner so I can't give you my opinion.
