New Sound Setup Dillema and Question

So heres my dilemma;
I bought a new to me 06 Runner, sound system was terrible, non JBL weird sounds, cut in and out , sounded horrible w/ iPhone on AUX. ect .ect. So i decided to buy a new head unit and some new speakers and a compact sub to make it sound good. Long story short only got around to installing the deck, turned it on and it sounds pretty respectable, not Bose 12 speaker luxury car good but pretty solid nonetheless, which brings me to my question. Should i even bother putting the speakers in? I'm afraid that since im not running an amp and hoping just to power the speakers from the HU its going to sound worse since they need/want way more power than the HU can provide. Any one have any experiences w/ similar dilemmas? Should i go for it and put the speakers in? Suck it up and buy an amp? Send the back and be happy w/ new HU? I refuse to take up cargo space w/ a sub so any base will have to come from the door speakers or some compact set up which still alludes me ( looking for stock JBL box, no luck yet)

Thanks for any help, insights ideas or just feedback

particulars on what i bought

Pioneer 3300BT Headunit
Pioneer TS-d1320C component set for front
Pioneer TS-A1684R 4ways for back doors

The stock speakers are likely made of a combination of ass and cardboard and you should absolutely go to the trouble of installing the speakers you bought. The 50W x 4 that deck puts out will be ample for your speakers.

You mentioned having a compact sub but no amp? Obviously that's worthless without the amp but to the question of should you replace the factory speakers, YES. It will make a huge difference.

Sorry should have clarified about the sub. I bought one of the "All in 1" powered deals from crutchfield hoping it would fit under the seat but it's a little too big and I'm also not impressed with it's appearance , looks weak and cheap so it's going back.

The TS-SWX251 from Pioneer is totally badass for a compact type sub.

I'm running a little Pioneer digital mono amp and the thing freakin pounds if you want it to. And the downfiring design is great, throw anything in the back, don't worry about hitting the sub, very small, cheap to buy, etc.

any of you guys wouldnt happen to know the mounting dept for the font speakers? im also looking in to replacing the front and noticed that the font speakers in the car now are 6x9 and everywhere i look online says it will only fit 6 1/2. any ideas?

If the front have 6x9's now I'd pull one out, measure it's depth and replace with 6x9's of similar depth. Also make sure the tweeter is bypassed or you're only sending mid's to a nice speaker you just bought while still employing crapazz paper tweeters.
