Pioneer AVIC Z1 issues with system now

Alright. Ripped out my factory NAV on my 2005 4runner, installed Pioneer AVIC Z1 so it would work with my FLIR thermal imager. Now I have to have my factory NAV in my arm rest to provide access to the JBL amp. This cause two major issues and now I am in dire need to fix....

1. Lost my climate control. I only have AC cold and Steaming hot.
2. I now have engine noise through the speakers---very annoying.

Any suggestions?

Check the plug under on the dash panel under the steering wheel near the ignition key. That's the temperature sensor for the interior and a few members have reported that when unplugged it either only blows out cold or hot air with nothing in between.

#2 maybe a grounding issue, but I'll let the electronics experts chime in.
