please help, power windows, sunroof, rear window problems..

i have a 1990 4runner and my friend disconnected my amp and subs to hook up his amp and subs. the only thing that he did was disconnect the battery and switch amps. for some reason all of my power windows, sunroof, and the rear window stopped working afterwards. we checked all the fuses and they were all fine. please help.
