Question about stock sub and amp

Hey guys, I was wondering if I can use the sub that came with my 4runner with a different amp. I have the 10 speaker jbl system on an '05 sport. I was going to replace the head unit and put in new speakers with a new amp, and I was wondering if I could use the existing sub. I don't want a ton of bass, so I was thinking this might be an easy way to go.
The only problem is that i've heard that the sub might not work with a differnt amp, but I can't figure out why.

To the best of my knowledge, the 05 JBL system is all digital. A digital signal is sent to the rear amp which is then processed and distributed to the rear speakers. I vaguely remember someone mentioning that when you replace the JBL head unit --- you lose everything in the rear. I don't think the solution is as simple as replacing the rear amp as well .....

If you want to easily upgrade your stereo, you should have got the stock (non-JBL) system.
 
yeah, I know, but all the sports already had the jbl installed. I didn't want it, but I had no choice.
That being said, I was planning on replacing the whole system. HU, speakers and amp. I was hoping to use the factory sub with its own amp as a cheap and easy fix for a sub since it was already there. I don't want a whole lot of bass, so I thougt this might be an altenative.
I thougt I read that this might not be possible, but i wanted to see if anyone has done this or knows a way around it...or if you can fit an aftermarket sub in the factory spot.

Let me clarify something; I meant to say that I want to use an aftermarket amp with the factory sub. I think my last post may have been mis-leading.
