Replacing the JBL Synthesis 6 Disc+ 10 Spkr System

Own a 2005 4runner Limited V8 with factory installed 6-Disc JBL Synthesis Audio. Only reason I have the JBL SYnthesis is because I wanted the Limited Trim. I am an audiophile and consider the JBL synthsis to be a good STOCK unit. It still lacks fidelity, lacks punchy base, lacks clean highs. I find the mids are a little annoying (especially vocals). I believe the JBL synthesis was built to provide a surround sound affect for every occupant in the SUV, rather than pure Hifi stereo.
OK, I want to replace everything....Head unit+AMP+Front SPeakers+Sub+ Sirius+ disconnect center channel with aftermarket parts (Eclipse + phoenix Gold+ MTX/JL).
Question is, is it possible to retain the rear-seat entertaintment?
Is the rear-seat entertainment wired to the JBL Amp(in rear) or JBL Head Unit?
