Roof leak in the cargo area

We had some torrential downpours in the carolinas this weekend, and when I climbed into the 4Runner today I was shocked to see a large puddle of water sitting on top of the cargo cover. My first instinct was that I somehow left the rear window cracked but it was 100% up. I felt the headliner in the rear to see if it was wet but I couldn't pinpoint the source.

A search tells me it's either clogged sunroof drains or a leaking roof rack. Being as the water was coming in from the rear, does anyone have an idea of which issue is more likely?

Any advice is appreciated.

I had the same problem on mine and it ended up being the harness wires that run the rear hatch. The seal was off on mine and it allowed the water to come in and drop onto my cargo cover

This. I had the exact same problem and it went away after clearing leaves and twigs away from this seal.

You both nailed it, I opened the rear gate and found the gasket completely off. So next question, is there a trick to making the rubber gasket fit around the plastic sleeve? I tried popping the plastic sleeve part out but it wouldnt budge, and I didnt want to put too much force into a small, brittle piece.

Ah, I had the same problem but was to work it around enough to get it to stick. then some sealer on it
