Rust above rear cargo door

So my 4runner (2005) has some rust issues right above the rear windshield and under its seal. What are some remdies to fixing this and previenting it in the future?

I haven't done anything to it yet, just pulled down the seal to see the extent of the damage. Look at the pics below for some detail.

I recently purchased a touch up kit from Automotive Touchup with the stock paint color and a clear coat. Will this be enough to cover that large rust spot?

Also, can I spray the metal or the lining of the seal with any product to prevent further damage? I live in western New York and salt damage is a common thing. The truck will be in Michigan for the winter though. Still, both places are salted to hell.

I'll be interested to see what other's suggestions are because I have a similar issue around my windshield in a couple of small spots. I'm afraid the answer is going to be to take it down to the bare metal, maybe treat with a rust converter, primer, paint, clear coat... Good luck!
