Scion HU swap = Tail gate window problem

Anyone run into any issues with tail gate window control switch after the HU swap ?

Mine is a 2006 SE, and I switched the HU for a Scion. Since then I cannot use the <up, down> switch in the console to control the tail gate window. The window works fine using the key or the remote button... so it is definitely not the window motor.

I opened up the console again and rechecked that I had the connection tight, but still have the problem.

The Body ECU controls this circuit. I would check the fuse panel for a 7.5 A (ACC) blown fuse first, since you sure that the switch connector is on properly.
 
Thanks , I checked that today and the fuse was intact.

Unless someone has any other pointers, I guess I will have to put back the OEM HU and see if the same problem exists... and then take it to the dealer to fix.
 
Try opening and closing the back window with the button on the dash 2 or 3 times. This should "train" it where to stop the window and the key fob button should work again. The one-touch settings on the driver's window and sunroof probably need "trained" again too by opening and closing each them a couple of times. These items seem to get reset when you have the battery unplugged for a while. Hope this helps and you don't have to take the Scion unit out.
