I have not experienced with having an alignment issue in that area too, my setup is still original.
Have you informed Toyota Corporate about this issue?
55107-35050 supersedes original part# 55107-04020.
As Toyota dwindles down part numbers from older vehicles, they try to find the best replacement part number that should work in that application. And if there is a misfit, I'm sure Toyota want to know about it. Or could be that Toyota knows about fitment issues already, and still, that's the closest part that "kinda" works is the best Toyota can do.
I don't think there an Toyota approved adjustment for your issue.
I could be very well in that same boat as your in too. I have new Toyota parts to rebuild my clutch area when my old setup lets go.

That clutch bracket has been replaced by someone at some point. Was it a 5-speed swap? It may not be the correct part.

Nope, my 4runner was always a manual. It was replaced (probably under my ownership) because when I bought it the clutch pedal spring had worn through the bushing and into the bracket itself. I say probably because I didn't do the installation myself, and my early maintenance records that would say are at my parents house.
Someone will ask, this vehicle wasn't involved in any serious crashes. It was in a "minor collision" in 9/2001, I'm guessing it was rear ended from the dented hatch. The frame and body are straight, I'd of seen signs with all the work I've done if it had been more serious.
I haven't informed Toyota. Should I? I have a feeling they'd either question the installation of the bracket, or the master cylinder, since neither was done by them.
Could an improper installation of the bracket cause this? What should I do?

I got my master cylinder at the dealership. The old one was the original. Both scrape in the same place.
The aisin ones are identical, because even one I got from the dealership says Aisin. Oem/Aisin is interchangeable in this instance. Toyota uses Aisin as a supplier.
Pedal bushings sounds possible. I’ll have to check them.

I was digging through my glove box and I found some old records. One of which had an interesting line item: new clutch spring and replacement bushings.
This is when my 4runner was still new, so this is further evidence of how poorly designed the clutch pedal mechanism was. 2005 was still a long time ago, but my clutch pedal has been an issue for at least 3 of 4 owners.
This owner from my knowledge would sell my 4runner during the 3rd gas crisis of 08.

I had a similar thing with mine. The PO did everything at the dealer he bought it from. The clutch pedal would squeak and the dealer replaced the whole pedal mechanism 2 or 3 times.
The problem was the torsion spring and the bushings that go on that spring. My first project was to delete that spring and use the linear return spring.

I echo that sentiment that the funky double-twisted U-shaped torsion spring should be junked for a normal in-line double-twisted brake-pedal spring instead.
Worked for me - years ago - and the squeak has never returned even as the clutch pedal returns just fine all these years.

Yeah I replaced the torsion spring for a regular one. The bushings are always the problem.
