I just finished my Sleeping/ Storage Deck for my 3rd Gen 4Runner, and thought you guys would like to see! If you look at the schematics (rough drawing) I made the box just wide enough to fit between the wheel wells & the main box 41" deep, so that I can put the the seats back when I'm done with my trip. The most awesome part that I didn't highlight more was that I purchased some brackets from home depot, and they fit perfectly with the stock hardware for the loops

can you flip the rear seats back up without removing everything?

I'm building one similar next weekend and still not sure of the design. I like how yours is bracketed down, looks clean. I'm still goin to need the rear seats, I just want to hide a couple 10's, amps, 2nd Yellow Top, inverter and a drawer or two for tools.
