Smoking alternator

...Not on my 4Runner.

I've been holding on to my Mom's '92 Celica, and haven't been driving it as it's not registered. I went to jump it of my 4Runner the other day, and just after getting it started, the alternator started pouring out smoke on it. I had left the jumper cables attached, as the electronics on the car were going crazy every time I removed them (wipers turned on, and the tach started jumping around)...

I imagine she'll need a new alternator, but is there any possibility of other damage? Could that mean that the battery is shot? It was apparently a new battery, but has been sitting dead for a few months...

ya gotta make sure you do the cables right! thats how my cuzin fried his ford ranger "tee hee" anyways his alternater didnt smoke but the fuse panel did and some of the wires
 
The cables were right, I'm positive (see what I did there?) as the car wouldn't have started if they were reversed.
