Would also like to see what people have upgraded to. I'm not complaining how mind sounds now but would like some good options.

Nice read. I'm not sure I want to completely disassemble my paneling just yet, but it's good to have a writeup on how it's done.
Also, it's great to see the engineers are starting to make this type of thing a bit more logical to the end user. That handy arrow on the lift gate is brilliant. I know they put smaller areas to grab those panels for yanking, but having the stamp on there helps put your mind at ease when pulling as if your life depended on it. The 3rd gen I ripped apart back in the day made me feel sick with that guesswork.
I'm thinking that I will put in a small amplified sub to help fill the sound out a bit. It's disappointing to know there isn't a pre-out for a subwoofer in these entune units -- especially since they're so custom to the dash. I mean, back in the previous generations of trucks, you'd simply have a double-din you could swap out (if you weren't an unfortunate soul with a JBL setup). It would be nice if Yota would add that, since it's not so easy of a swap anymore.
On that note, has anyone tapped the rear speakers for signal for a little sub? I'm going to add a Kicker Hideaway, so if anyone has expertise with one of these little concealable units I'd love to hear it.

Lots of people have, including me. Changing the speakers made a world of difference (improvement) in the sound of the factory system.
There are tons of speaker replacement write-ups on the forum. One of the better ones, although a bit long, is the one about replacing the dash speakers with Infinity Kappa speakers. Replacing the dash speakers alone made a vast improvement.

That's virtually the same unit -- and I actually had that one in the past. Nice little sub for that application. Sadly someone lifted it out of my 3rd gen 4Runner at the MPLS auto show. F*ck whoever did that.
Anyway, I'll add this sub now. The speaker thing will require a bit more education before moving forward with that. I have a couple speakers new in boxes at home that should do the trick, but I will need to get a couple pairs more. That'll require I think a bit about what will sound right with what I have.

Depending on how much you want to spend you can have an excellent sounding stereo without removing the factory HU...this is one of those things that really doesn't have much of an upper end in terms of how much a person can spend though so when someone asks about improving the stereo it's hard to know if they want to drop in kappas and move on or pend $5k and revamp the whole thing.
I learned some lessons replacing all speakers/adding amps off of the factory HU so if you go that route let me know.

So, yes, scope, budget, and expectations are good things to spell out up front (like the OP did).
I personally wouldn't bother replacing just the speakers, but that's me (I know what I want, and dropping cash on speakers alone won't get me anywhere close to where I want to be).

Agreed, I wouldn't replace just the speakers either, except maybe the kappas in dash for 100 bucks or whatever they cost. I dropped a set of those in while I put the rest of my stuff together for the interim and it was an improvement i clarity.
Thanks everyone. Sandcrawlers response and link are the closest in what I am looking for. Do you know if it is just a straight speaker swap. Are the crossovers built into the head unit or the speakers? Again I do not want to run an AMP. I just want some new speakers for a cleaner sound.

See signature below. Fronts and hatch speakers required spacers. Pretty happy with my setup. Even went with the aftermarket connectors so I didn't have to cut speaker wires.

The dash speakers are the only ones that require crossovers (a capacitor). Most who swapped the stock speakers with the Kappas just used the stock capacitor from the stock speakers. Lots of guidance in the Infinity Kappa thread below.
