Basic answer yes. There are many different combinations available in these trucks and everyone will work with one another. Some might require a dash kit. If you could show us a picture of what you have and what you are going to, we could help you more.

The premium audio package (that came with 4Runners with that head unit) has an external amplifier

There is a small amp mounted somewhere behind the head unit. These units came both ways. With the amp integrated and separate. I can tell by the connectors and the fact that your original unit has no heat sink that you have the separate amp type. Post a pic of the back of your new unit and I'll tell you if it's plug and play. Otherwise you would have to bypass the amp.

I went through this same learning curve a few months ago. I ended up getting a 3 cd changer off ebay and adding it to the stock unit just like yours. The changer replaces the cubby hole.

is there a plug or something to make these work in my 4runner, i see a factory amp in my car behind the stereo, do i maybe need to find an amp with the same plug as the unit out of the 2000 limited ????

Just buy the harness for that new radio and snip and crimp the wire according to colors together, and if you do that please don't sit in the driver seat and do it, that's how there is a chunk of the steering wheel gone.

Seems you already know that head unit only goes with the JBL amp.
