I have on 01 with a sunroof. The sunroof mechanically works fine by all measures except for the resting or stop position when you close it. If you slide it fully open toward the rear of the vehicle - it works fine. But when you go to close it, it will stop or rest with the rear of the glass slightly open. The same thing if you tilt it open - works fine. Hold the button to close it, it stops short of being fully closed. I can tap the button and position it where I want. But after reading all of the SR issues, I think I should get this fixed. Is there a way to reset or establish the start/stop position of the sunroof?

You auctually have a 3rd Gen 4runner. '96-'02.
The feature you are talking about is a safety feature. Every 3rd Gen with a sunroof acts in the same way.

I also have inchannel vent visors on my 4th Gen, and when moving above 15-20 mph, the wind resistance "pushing" on the front visors prevents the auto-up on the driver's door window from working. Hits the channel, stops and rolls halfway back down. Below that speed, or at rest, it works fine. The wife and I are child-free, no worries about a rug-rat choking themselves with us. I wish we could disable this "feature" on our T4R. Certainly since the window controls are buried near the bottom of the door and the likelihood of a child "accidently" rolling their neck up in a door designed this is much less than in the older cars/trucks that have been a problem in that area.
As for the sunroof issues, agreed. Unfortunately, it is working as designed. My wife had an 04 Camry whose sunroof acted the same way. There was no simple "one-touch" close function on it. I haven't used my T4R sunroof much yet, since I just got the thing back in December and don't run with it tilted or open very often in the cool months. I bet it isn't a simple "one-touch" deal either, but it could be, dunno.
