What the heck do you use this for? Toyota says its just a dust cover. Mine is all crap looking. Can I just use silicon or just put it back on? Need an answer quick as my truck is apart right now.

The foam protects dirt and dust from getting inside the timing cover. I wouldn't use silicone, it. It goes around the outer boarder of the timing cover, there is a little groove for it. You can just put it back on.

If you're talking about the thin strips along the upper cover you need something there to seal up the timing belt area. You don't want anything to get in there. I believe I used Ultra Black Silicone from Permatex to seal mine. It's flexible once it dries.
EDIT: I used it with my deteriorating foam, but not alone.

What if there is no foam there at all? Can I just silicon it and put it back on?

That's what I did, except I had the foam lying around. I live in the NorthEast.

I just bought new timing cover gaskets, one of each of the part number below, about $4.33 per part, OEM Toyota.
