TPMS for aftermarket wheels

Yeah, they'll just move your sensors over to the new wheels.
Options? I guess you can just have them put in regular valve stems and dump the system, then you'll have to either live with the light or figure out something to do about it.

No TPMS on my 04 SR5
As the title states, I have an O4 SR5 and although the sensors are in the original wheels, I don't believe I have a TPMS. I put on a set of snow tires/rims last year and ran the whole winter with no light. Many trips were over 100 miles and I did not park in a garage next to the summer rims. They were about 40 feet away in the basement. If you haven't already switched, air down a tire or two to something like 25 psi and see if your tire light comes on.
I'm not sure if mine is just broken but a quick internet search turned up that vehicles were not required to include TPMS until 05. Again I don't know when Toyota installed TPMS on our 4Runners but I am kind of glad I don't have to see a light on all winter (or buy sensors just to turn off a light).

I am certain that mine is working as designed. I have been planning a wheel and tire upgrade for about 6 months now, and in that time I have been postponing patching a hole in one of my worn out tires.
Every 2 or 3 days, the light comes on the dash telling me that I have a low tire. The truck won't let me forget about it for sure.
I almost wish I didn't have this as well, but then again, I would probably have had a flat by now.
