Vehicle Shaking!

So I had Firestone change my front brakes and flush the brake system over the weekendd. This appears to have been a mistake. Now whenever we're coming to s stop, we get a shaking/vibrating in the vehicle, so much that I can hear it and feel it from the passenger seat and you can feel it in the steering wheel.

This doesn't happen when applying the brakes on the highway or just slowing down a bit at higher speeds, but does happen when we're slowing to a complete stop. I also noticed that some times it is worse than others.

They uses Napa Ceramic brakes, not sure if that makes a difference.

What could happen / what could they screw up that would cause this? I need to take it back in, but would like to have some idea of what I'm up against.

That thought never occurred to me. of course I'll check it, but if that were the case wouldn't the vehicle be shaking all the time?
 
I called Firestone and they said the same thing about the rotors. I'm going to take it in tonight to let them take a look.

I just noticed this after the new pads, is that something that could happen only after getting new pads?
 
Not to push dealer parts buuuuuut I haven't seen many (if any) people have good luck with aftermarket parts in stock Toyota braking systems. There's almost always something that doesn't fit quite right, or fully agree with the factory system.
