I am taking my truck in to be looked at tomorrow. The backlighting behind the trip computer flickers, so I want it checked out while still under warranty. That computer is a $1000 part. I had my ICELink installed several months back, and they will surely see that when they are taking apart the dash. Will they refuse to work on it because I modified the radio? Does it make any difference that I had it installed "professionally" as opposed to me doing it myself?

if they can prove that the aftermarket installation was the factor in the problems to your backlighting they can void that part of the warranty.
The only way they can deny you is by determining that was the soul factor. Please do a search on the magnusen (sp?) act and you'll find some nice details on the laws behind warranties.
