warranty question

Last month I brought a new 2006 T4R SR5 w/ stock stereo because frankly I couldn't pass up the deal. (9,000 off sticker to move them) But the stereo is horrible sounding! I want to upgrade and add an Ipod connection while I'm at it. Will it void the warranty? Also any suggestions for upgrades? I want a high quality sound. I probably should add that it did come w/ steering wheel controls.
