I do not know very much about the A-trac system we have. I have read somewhere that it works best right at or below 2000 rpms. Does it still make the clunking at those low rpm's? Have you gotten underneath the truck and looked for anything broken?
 
That could be a multitude of things. Tie Rods, ball joints, cv joints, a-arm brackets, even a heat shield. As stated above, atrac works best at lower rpm and it "hammers" the system at higher. I would lift up the front end with the wheels off the ground and start moving things around to see if anything is loose.
