First time poster but I currently have the toytec ultimate lift on a 06 S.E. and I am looking for new wheels and tires but is the -12 offset to much? I am not to sure about how offset and backspacing works so help would be greatly appreciated.

They should fit but the offset is a bit aggressive for a 9" wide wheel and may cause more issues with tire rubbing. They will stick out roughly 2.5 inches per side over stock. If going with a 9" wide wheel you may want to look for a 0 offset if available.

Thanks for the quick reply. So a positive offset will sit inside the wheel well? Also is a 6x135mm Bolt Pattern correct? Because I read somewhere it is supposed to be 6x5.5 which is 139.7mm so is the difference a deal breaker?

Yep, positive offset brings the wheel in, negative brings the wheel out. Keep in mind that the actual spacing changes based on wheel width. A good reference to remember, 25mm = roughly 1 inch.

Also: 6 on 5.5 is the same as 6 on 139.7. A 6 on 135mm wheel won't fit.
