1997 Alarm/Keyless entry not working

I have a 1997 4runner with the RS3000 alarm. I bought a fob and programmed it but can't get the keyless entry or the alarm to work. I get the rs3000 into programming mode and when I press the button on the key fob the lights flash a couple of times. After that I shut off the ignition but the remote won't do anything.

I've also never set off the alarm by unlocking the door with my key and have never heard the chirp or even a warning from the alarm. I'm trying to figure out if the previous owner somehow bypassed the alarm or if there is an actual problem with the alarm itself. Has anyone had a similar issue? If you have please point me in the right direction, I would love to have keyless entry.

My 1998 didn't have the dealer installed keyless. I bought a Code Alarm CA2051 system from eBay, new it was $37.55. Works great. Very easy to install & use
 
This is precisely why I went with a brand new OEM Toyota key fob. From the research I did prior to buying, it seemed as if it was hit or miss with aftermarket fobs. I discovered no discernible rhyme or reason why some work and some don't. Luck of the draw I guess.

I'm sure there is a valid reason why some work and some don't — but I payed extra to ensure I didn't have to screw around with it.
 
I know the key FOB programs to my 4runner. I have a 1998 key fob as well as a key fob I bought off amazon that others on the forum have stated work with a 1997. I tried it just to see if the lights would flash on and off and the brain doesn't accept the 1998 key fob at all. When I try and program the amazon remote the lights blink off and on as if the brain accepts the remote.

Like I said earlier though the alarm seems like it isn't even working and I'm wondering if the previous owner bypassed the alarm which may have also disabled the keyless entry.
