I have the PowerStop cross drilled and slotted rotors on front and Powerstop's standard flat rotor at the rear. I like the setup, but I'll confess that my rear pads were pretty worn and my front rotors were too small when I bought the car, so anything with correct fitment would have been an improvement.
I assume you're aware of the different 4Runner front rotor sizes, but thought I'd mention it as a point to watch when shopping if you're not.

I have a sport with the 338mm which is the larger rotors which anyone that has spent time cruising the forum would hopefully know which ones they have kinda like the calipers with the lettering. This will be the third brake job I have done. For some reason the rear pads wear quickly no matter what compared to other vehicles.
Are you having a problem with heat related brake fade or brake pad bite?
Bigger brakes will help with brake fade, but better pads can completely fix brake pad bite without a substantial upgrade. Not many people complain about the stock braking system, if anything you should make sure it's all working correctly first.
Also keep in mind that most big brake kits will require at least 17" wheels.

I have an 03 also and I'm thinking the same thing. After checking around a little, I think I'm going to go with the Raybestos Performance rotors and pads. They're drilled and slotted. I have a friend who swears by them. He's got them on his Rubicon and GMC Duramax 4X4. He says they made a big difference.

I bought the same kit, installed them over a year ago. I love them, way better than stock. They are holding up very well right now in this Georgia summer heat.
Sweet! Good to know! They had good reviews, and can't beat the price but nice to hear from someone already using them.
