3.0 engine replacement.

I bought an '89 4-runner automatic for next to nothing, but it's got a loud knock in the engine, along with lost power(and I thought it wasn't powerfull to begin with).
I also got a free '92 4-runner with a good 3.0L and a standard transmission, but the body is a rusty piece of work.
I am planning on swapping out the 3L with 5spd into the '89, and I'm wondering if there would be any complications with transmission fitment, drive shaft length, and engine electronics.

I will be putting in a new head gasket in the engine when I have it out, because it's just starting to leak. is there anything else that goes on these motors that would be much easier to do with the engine out?

If the 89 has a 3.0, it's fairly simple, especially since you have the complete donor vehicle. You may have to swap ECMs and such, because it uses signals from the auto trans.
