Ok guys compression in cylinders 2 and 6 are good. Sitting in between 150 and 155.
I haven't done a timing light on it so I cant be 100% sure its not timing, but I'll check into the fuel. Ive got brand new injectors in it so I dont think its that, but possibly the regulator. I also just realized when it's revved above 2k it runs fine. It only seems to run rough at idle. I have a video but I have to upload it to YouTube for you to watch it.So if you have a shitty running engine, Timing is correct, compression is good, and you have black plugs.... It's pointing to a fuel issue. If it were I, I would be putting a pressure gauge on the fuel rail and seeing if you have a failed regulator leaking down, injectors that are leaking, or incorrect fuel pressure.

I do have the vacuum line hooked up. I'll have to get the tool to check the fuel pressure.This is helping reinforce my idea of Fuel pressure being the issue. Did you hook up a vacuum line to the Regulator? It will only cause a 5-7 pound difference at idle... But this could be a pointer to the right direction. I would start by checking the fuel pressure and get a baseline established.
So I just got back from a pretty long underway a few days ago and started tinkering with the engine again, and yesterday I finally made the breakthrough and its running smooth and ridiculously loud.... Ill post pics and videos when i get off work tomorrow.
So what was the break through... I missed your post on 7/22 - And yes, that could have pointed out a vacuum leak, or low fuel pressure.

Hey guys I'm back from deployment!! Started putting some more work into the truck.
A couple things I would like some advice on.
On cylinder 6(rear passenger side) I get a misfire once the truck warms up, checked the plugs, all cylinders were running rich Except that one, it was running lean as a mofo. All the injectors were new, but I put one of the older (perfectly working when I took it out) one into that cylinder and replaced all the plugs. Misfire went away for a little bit but now its back. Any suggestions?
Second isnt so much an issue but I have to replace one of my knock sensors (doing both and the wire just to be safe.) And when I removed the lower intake plenum I noticed my brand new gaskets (metal) had some tears in the little rubber gasket material around the holes. Should I replace them or slap some gasket maker on it and call it good? I'm leaning towards replacing them so should I get the conventional gaskets or metal ones again?
Other than those couple issues, she rips at 12 psi.
Replace the gasket since some of those passageways hold coolant and you do not want that finding a way into the engine, especially if it pools up if the engine is off. That'd be all sorts of bad.
Did it just stick to the cylinder head when you pull the lower intake manifold off or was it more serious than that like damaged from the start? I can't imagine 12 PSI would be enough to blow out the gasket.
Replace the injector. You are starting to push some serious boost so a lean condition could start melting things.
