99 4Runner replaced tailgate ECU

I replaced my tailgate ECU on my 1999 4Runner Limited trying to fix my rear window problems, and now my keyless entry will not work. I can do without the window working, but I really need the keyless entry.

Please help.

If there is no response whatsoever to the fob signal, then lizzie's suggestion makes a lot of sense. Does the panic button or rear window button work? If those are down too, loss of programming seems likely. The Body ECU is 'in charge' of keyless entry, but the back door (aka tailgate) ECU has a lot to do with it, including receiveing the fob radio signal. It then sends a signal to the Body ECU. It is possible that the radio code 'resides' in the Back Door ECU as that is where the radio signal comes in, and therefore reprogramming is required when it is changed. Here is the '02 diagram:

There isn't one shown on the circuit, but I wonder if there is an external antenna that needs to be connected. You should check condition of wires in the harness between gate and body. Wear on those is a common source of problems and might be your window issue, which I gather the new ECU did not fix.

You are correct the new tailgate EUC did not fix my rear window issues. I will try to reprogram the keyless entry.
