In the 4.0L there is the air filter and then a second type of filter mounted in the air box. Is there way to take it out so it will get better mpg and more power.

Thats the Hydrocarbon Filter (HCF). Search "Hydrocarbon Filter" or "HCF" and you will see many people have removed it with mixed results (some say it improved throttle response, others say it didn't change anything).

When i removed mine it was a noticeable difference and I would recommend this mod to anybody with a T4R :)
 
Just drill out the plastic rivets that hold the filter on. Only takes about 4 turns of the bit to take the rivets out, just don't drill all the way through the cover.
 
Or use a flat head and pry it off. Doesnt take too much pressure. Removing the HCF gives a little better throttle response but thats about it. Removed mine when i added the aFe dry drop-in filter.
