Specifically to your questions:
If you have not yet taken delivery of your truck, you can ask the dealer to install the TRD rims for you as a dealer installed option and since there are no miles yet on the rims/tires that your truck otherwise is delivered with, they MAY offer a credit for those, offsetting your total cost.
Depending on the dealer attitude (and possibly local law), they may not want to offer you a credit for your "old" rims if they have to sell them as "used", which reduces their value to the dealer.
Dealer prices tend to be high and the tires you want (Cooper Discoverer ATP) may not be available to the dealer.
The short answer is to shop around. Know what your cost would be if you ordered the rims on your own and have them installed at Discount tire when they mount your tires on them.
Take that information and have a conversation with your dealer about what they can offer. I ended up selling my OEM rims and tires to another user on the forum here (fairly local to my area; because shipping is very cost prohibitive) and I think we both got a good deal out of it.
As far as off road capability versus daily driving characteristics, I've been extremely pleased with the ATP's. They have a slightly more aggressive profile compared to the AT3's (which I like) but do not have excessive road noise. Initially they were no noisier than the OEM tires, but they have gotten a tad louder as they are wearing (all tires do this). The noise level is still no issue as far as I'm concerned and the wife hasn't complained so far either.
On a final and most important note: 16 INCH RIMS WILL NOT CLEAR THE 4RUNNER'S BRAKE CALIPERS. 17 Inch wheels is the smallest you can fit, and in my opinion, anything smaller would look out of place on our truck.

ADDITIONAL: They are "streetlock" rims; they are NOT actual beadlock rims. Beadlocks are illegal in most states for public road going vehicles.
