Bass Ajustment with Subwoofers?

Alright I installed two JL 10w3v3-4 subs this weekend in a custom box and an alpine mrp-450 mono amp. I wired them in paralell to get 200w rms to each subwoofer (i know it's underpowered but it booms). This is pretty much the same way I had it in my Jeep with one rockford fostgate 12p2, however my new set up produces significantly more bass. On my alpine headunit there is a subwoofer ajustment in the EQ but whenever I ajust it, the subwoofers produce the same sound. There is a "switch" terminal on the amp that needs power for the amplifier to work so I just ran that to my power cable. I have a feeling I missed something in the installation from the HU to the amp? Is there something I'm supposed to splice this "switch" terminal to to be able to ajust the subwoofer in my EQ?
Any help would be greatly appreciated! I'm pretty new to the whole car audio thing

is your rca cable hooked up to the subwoofer rca output on the stereo or did you hook it up to the rear output by mistake? does your stereo have front,rear,and sub out puts? that is where I would start good luck

Ya there were 3 outputs. I may have hooked it up to the "rear" one by mistake. Damn it.
Before I rip out the head unit again, is there any particular wire I should put with the "Remote"?

The remote wire goes to that "switch terminal" on the amp that you ran to the power. It turns the amp on when you turn on the HU.
