When you measure clearance on your vehicle, do you measure from the roadway to the pumpkin or the roadway to the frame of the truck?

I would measure to the bottom of the diff since that's the lowest point. Lots of stuff is lower than the frame under there.

Ride height is measured to the frame. Clearance is measured to the lowest point of the truck. Usually the bottom of the rear diff.
