Clunk in rear when braking

Here lately I have been noticing a clunking noise coming from my back right brake on my 99 4runner limited. At least that's where it sounds like it is coming from. It happens when I am coming to a stop and I'm just easing on the brakes like you would when coming to a red light or a stop sign. Anybody have any idea on what this could be and if so how to fix it?

Could be brake, but to me a "clunk" when letting off gas and braking is usually something in the rear driveshaft / differential. Try accelerating fast and let let off gas quickly, with no brakes. See if you get any sounds. It is hard to diagnose from internet with what you have told us.
 
crawl under there and take a peek, look for anything broken or loose, also compare it with the other side of the vehicle if you suspect something.

you might start looking at the sway bar end links or the shock. if you need help on what they look like google 4runner shock or something.
