Clunking noise when I brake and codes on/off

Okay so I have two issues, the first one is this loud 'clunk' noise when I brake. But it is only the first time I brake, so lets say i'm going 40mph and I hit the brakes, not hard just normally braking, I get this loud 'clunk' but I can't figure out where it comes from. But if I let off and brake again it won't do it. And I have to be going over 15-20mph for it to happen. I can't figure it out.

The next issue is of course with the codes. My engine tries to stall and shakes when it is idling or when I am driving it seems like it is misfiring and jerks. It throws 11, 12, 16, 300, 301, 302, 306, and 311. Now I know those are for the camshaft timing (I think) BUT the thing is, is that they go away after I drive it for about 50 miles. They came on about three weeks ago after I got my tires rotated and then a week ago after I picked my car up from the body shop. Now they are off and it seems to be running fine, it could run a little better I feel but it shows no codes. Could someone tell me what the heck is going on with either of these problems?! I've tried to take it to the mechanic but when I did that, sure enough the codes went away and they said they couldn't do anything without the codes.

It sounds like it is coming from the front of the vehicle, when I am going faster, such as 60mph the sounds is considerably louder.

Sounds like something is loose. I'd start with brake calipers and then go to supsension bushsings and mounts and work up from there. The front end coming down after brake applied is making the clunk. So something is not tight.

We can't find anything where the noise would be coming from, I agree the front end is coming down but I just don't know where. I checked the calipers, bushings and the mounts, nothing is loose. I can clarify on the noise though, it isn't right as a brake, its maybe 4-5 seconds after it, while I am still applying the brake. Brake..1..2..3..4..5..clunk, release brake, brake 1..2..3.. and not clunk and I'm stopped.

I wonder if this is the driveshaft binding? When you hit the brakes and the rear end begins to rise a little, it torques up the suspension and the driveshafts cycle in/out on the splines. Have you tried lubing the zerks? Get some lithium grease (check owners manual) and pump all the zerks on the drive shafts and u-joints full until you see the grease coming out. Drive it and see if it helps. If so...after 3,000 miles pump the zerks full again.

The file I referenced in the FSM is regarding diagnosing the mis-fire codes.

Going to guess your clunk issue is control arm bushing related. Having the exact problem on the Tundra and just ordered a set. Also diagnosed the same problem on a friend's 745i which the shop just fixed for him.
