For the retrofit, does it have to come from another 4Runner? Or can parts from other vehicles (say, a Tacoma) work?
 
All 3rd gens that came stock with the e-locker came with a 4.10 ratio. My 4runner has the rare factory 4.56 ratio, and I want to keep that. If I used the e-locker from eaton would I be able to keep my 4.56 ratio?

Not quite correct. Most e lockers were 4:30 [ mostly the limiteds ]with a some 4.10 with 4.10 being rare, known as unicorns.

I probably would rather have limited slip diffs than an elocker because I don't think you can lockers and limited in the same diffs.

E lockers are limited in use, where as limited slip. [ used to be known as posi traction] comes in handy in muddy icy roads.

Yes, you can mod it to ge switched controlled.

It's always the owner choice which is good for them.. :)

Not exactly. All e-lockers have a slightly different interface on the house for the third member to bolt on to compared to open diffs. The third members are the same between the 4runner and the taco. If you are trying to just swap a third member from either a taco or a 4runner then you need to mod your open diff housing. A 4runner elocker housing will be a straight swap with the links. A taco elocker housing will not be a straight swap because they use leafsprings (aka it would required heavy modification). So to simplify this as much as possible, if you want a straight bolt in option you need to buy the whole axle from a 4r with the elocker in it (as well as the wiring). For even more clarity too you do not need the axle/hub assembly itself. You can swap this from your current truck, especially a good idea if you've already done an axle seal bearing job recently and want to keep your fresh bearings. Good idea to swap the seals in the elocker housing while it's nice and easy to do and if you haven't done the bearing job also a good time to get that done.
