Can't help you with body work, but I can offer you a free replacement tail light if you're interested - just pay shipping cost. I have a pair I've been trying to sell since replacing mine with the newer '01-'02 style, but haven't been able to.
Will let you have the wiring harness as well if needed.

Hey MONTYMTB, if he doesn't need the wiring harness, I'll take it. My wife's needs a new one, the brake light wire in the harness broke.

NO!, don't make it worse for the guy who will fix it. Anything is fixable, this looks ugly but is actually very routine. I owned a body shop for 14 years, in the business over 30 and have seen worse get repaired without replacing the panel and not be butchered. There is always someone willing to do it for less, but are they qualified, or do they care about quality. You have a nice low mileage rig, give it what it needs. Borrow the money and then be a pain in the ass to the transit company until they pay!

I would have told you the same thing, but it IS fixable. Not cheap in either manner.

repairs like that are expensive, with lots of labor involved. i did body repair for several years, so i know. my wife was driving my truck and she got sandwiched in a 4 car accident. the only major damage was both front and rear bumpers. the license plate frame was damaged in the impact as well. no frame damage. insurance paid $3,500, just for that. just to give you an idea about cost. oh, and i already replaced the rear with an OE one for $80.

That corner is pretty wonked so you would need a quarter for it to fit right. Also looks like your tail light pocket is damaged as well which will probably need replaced to fit correctly. There are a lot of reinforcements behind that outside sheet metal in the corner so I wouldn't be surprised if some of that is damaged. With all that, if it's done correctly I think your quote is pretty low. Pulling the glass, replacing the quarter, tail lamp pocket, repairs to inner and rear body panel, bumper parts and tail light, tearing down the left rear door for blending paint, materials and labor should be considerably more than a few thousand dollars unless it's a hack and whack shop. Get a few quotes from some bigger shops that look like they invest in current technology and you'll probably get a more accurate quote. Maybe pull the interior panel on the quarter so they can see how far the damage spread inside. Did your hatch get damaged too?
Parking on the street is a worry for me too, at least if I'm behind the wheel I could potentially avoid another driver. I see people drive up the street going so fast, distracted, and so close to my 4runner that one of these days I expect to see a mirror or worse when I come out to my vehicle in the morning.
