just to clarify, I don't even own a 4Runner yet. I'm looking at buying used. In my current car (Altima), I have an aux port and use my iPod 99% of the time in the car. I'd like to do the same in the 4Runner and am curious what the best approach to that is. If I can get the JBL soundsystem and mod it to allow my ipod to connect, that sounds like a win/win (great sound + iPod). If that's not possible or as easy, I might just go with the standard sound system and get myself a new headunit.
I suppose you could also get a new headunit with the JBL soundsystem, too?

A lot of late model 4Runners have a AUX input in the center console, I'm not sure about the specific year and package information, though.

That's just one vendor. Might be able to find it for cheaper. The more expensive model utilizes steering wheel controls.

They are adapters for $80-$100 that will let you connect your ipod to the stock unit. They have these for the regular sound system and the JBL system. They will charge your ipod as well (as mentioned above). They also have adapters that have the standard mini jack connection that will plug into the headphone port of any source, in case you dont own an ipod.
Many of the new 4runners have an aux in port so you would just have to buy a $4 cable if that were the case.
Going to an aftermarket headunit with the JBL setup will require an adapter that costs around $100 so factor that cost in if you want to go from JBL to aftermarket.

I don't Know if you would want to spend the money but toyota offers a ipod integration kit that works flawlessly through the radio and has steering wheel controls and can be used on any toyota system including the JBL synthesis package. The kit is about $400 after purchase and installation.
About the quality of the system, the JBL soundsystem, in my opinion, is very quality and the only thing I would change would be a little bit louder bass, but thats just me. I believe that it rivals to the bose systems in other cars quite well.

For those who are interested in the sound quality of their digital music- An iPod will sound most accurate when connected via its dock connector to RCA jacks or directly wired to the stereo. Next best is through the dock to a 1/4" aux input jack, such as the ones that come in many vehicles.
When an iPod is connected via its headphone jack, there will be a slight loss of quality due to the extra processing and amplification the signal must go through on its way to the speakers. The dock connector will always put out more accurate sound.
I'm not an expert, but I was told this by someone who is.
