Installing a set of JBL GTO components this weekend. Do I need the Metra connector, or do I just snip off the factory connector? If so, which wires go to the crossover? Adding on, do I wire from the stereo to the crossover, and from the crossover to the tweeter and the door speaker? I want to make sure I have all of my wires and such ready to go so I'm not waiting for parts.

Looks like the crossover uses screw terminals, so you can choose your own adventure whether you want to just cut the factory wires or what. You can probably use the connector on the factory speaker holder, so that's a thought too. Looks big, so hopefully you have a plan for a mounting location that clears the window mechanism.
For the basic version of the wiring you would use the factory wiring from the stereo in the doors to the crossover which will then split the signal for the woofer and tweeter.

Thanks Charlie. I may get the Metra connector just for ease of connection. I’m hoping the crossover fits behind the bar above the speaker mounting area. I’d hate to get that far into it and realize it’s too big, but I’ve seen some mounted in the map holder in the door so that’s an option too.

If you're putting them inside the doors, make sure they are water proof
I saw a youtube video that put the crossover in a plastic bag. Bad idea?

Depends on the quality of the bag... And no need to seal it, you are just keeping drips off the top. Pit over the top and leave the bottom open.
You can also mount it on the "cabin" of the vapor barrier if there is room.
