There should be a small receiver box in the right had side of the engine bay, behind the ABS block almost to the fire wall, it might be tucked under the fender a bit, I'll pull a part number off it when I get out to my truck in the morning. As for the sound maker I don't know, I don't have the keyless remote, I would assume it uses the stock horn or whatever you have wired up to that relay.
I was just poking around in the bay a bit and couldn't figure out what the box was so I looked up the part number and got "keyless remote receiver" as for control box I belive it's the box under your left hand side dash around the knee area, same block that controls your power door locks.
Also probably a no brainer, but if you don't have power door locks, you don't have keyless entry.

The beeper for all FACTORY systems (1999+) is on the passenger fenderwall back by the firewall. On those systems, it is the ONLY way you can tell by just looking. No control box exists, it is built into the Body ECU The beeper, I call it a chirper, Toyota calls it a Buzzer looks like this:
The pre-1999 years only had port or dealer add-on systems with alarms; there were NO factory systems. They vary by year.

Hey! That's exactly the thing I was talking about!
Dealer, ebay, craigslist for the remote, dealer here as them in stock for $65 plus a $40 program fee, I've seen a thread or two around here about self programing, but I don't remember what's involved per say. I do recall thinking, boy that's a PITA I'll just have the dealer do it right the first time, just make sure you have all keys and remotes for the vehicle present at the same time. They cannot be programmed individually after the fact.

Yeah, that's easy. Look for the chirper. The alarm systems were only as add-ons to factory keyless entry, unlike the early years. So if no factory chirper, no keyless entry, alarm or not. I'd see if you can get the system to respond, before I bought a new fob.

Use the instructions above. Get a remote on Amazon, eBay or one of the aftermarket sellers. Your '99 (and my '99) and OP's 2001 '00-'92 all use the same factory remote, black 4 button p/n 89742-35020, available on eBay, Amazon and elsewhere:

If you buy on eBay or elsewhere, make sure it looks like the pic, has three buttons on one side and a Panic button on the back, and has FCC ID HYQ1512Y. The only caveat is if you have a dealer installed add-on alarm (not factory) you may need a different one depending on what was installed.

I may pop for the $30 remote, but I really want a remote start module like my 2000 has. I don't like aftermarket installers though, for obvious reasons, and I'm chock full of projects at the moment.

Wirewheeling yesterday and tomorrow. Painting this weekend if hurricane Hermine permits (might miss us). Then put her back on next week. All the parts and new fluids (coolant, P/S rack, brake fluid, diffs) are here. Getting there. I'll post in that thread after painting.
I've never actually done the programming of a new remote. I'm still with my two original remotes. I did manage to up the volume on the chirper which involves swinging a dead cat at midnight in circles around your head while cutting the head off a snake and swallowing its blood.

Mine has a sticker when I open the hood that says "this vehicle is equipped with keyless entry.blah blah battery disconnected blah." I just never received a remote when I bought it. : (
Look under the dash for the remote brain.
You should be able to get a remote for it if it's still there.
You might have to go to an installer to buy it and get it programmed.

After reading it again it actually says remote start as well. Any idea where to check for that

Found it. Unplugged under the dash. Can I program any remote to these things or does it have to be the same brand.?

No you need a Hornet 476H remote or perhaps a 475.
Here's how to program them.

If you momentarily ground the white/blue wire you can test to see if the thing will remote start. It might have been disconnected for a reason.
Also I think it is an alarm as well so all hell might break loose or it may disable your ability to start the vehicle with a key after you hook it up.
