check your hood hinges, I bet one has a weak or broken spring.
the hood hinges support the hood, the rubber bumpers are just there for keeping it from moving/shaking from wind force while driving and for very "minor" adjustments, the front latch just hold it secure and keeps it closed

Would that account for one side being higher than the fender? If the spring looks fine, can the hinges be adjusted?
well I am certainly no expert, but its worth looking at
on my 99 Tacoma, the radiator core support was bent in an accident by the PO and it caused the hood to sit too high. to fix it, since there was no way to adjust the hood latch mount position, I had to take the center brace it was mounted to, remove the bottom mounting bolt and drill a new hole about a 1/8" above the original one so I could push the latch down more where it needed to be and then tighten that bottom bolt to hold it there since replacing the whole core support wasn't an option. the problem was the same with one side or the other of the hood sitting above the side fenders. just like you, I played around with the bump stops but that didn't help.
keep in mind, I am new to 4runners so investigate and see what your situation is but I think its more likely the truck got hit at some point or the hood latch bracket needs to be lowered but you said its never been in an accident

Is it high in the back, side or front? The latch adjustment will work for the front along with the bumper stops. The hood hinges are a real PITA. There is an adjustment, the bolts have an internal bevel under the flat part. I would first look at lubricating the hinge. If it’s not free it will bind. Also look at the struts, if they aren’t working freely they will be trying to push the hood up.

It's high the entire driver's side. When closed, I press the corner nearest to the windshield downward, and it won't budge. The front will go up and down, though. So, after checking the strut and living, do I just lossenbthe bolts mounting the hood to the body and move it around? Thanks a lot for chiming in.
