Any recommendations on best height of lift front and back, and also size of tire??...don't want to go to high but do wanna lift. thanks in advance

Best height of lift for what? Are you going to do something with your truck, or are you just playing dress-up-doll with it?
Yea what kind of driving do you plan on doing with a lift? Mall crawl? Mud bog? Trail truck? If you don't want it high go an inch, inch and a half or so.. Can do 99 Highlander/taller springs for a minimal stock height lift. Can do spacers for cheaper than springs and shocks. Can do body lift without suspension or with suspension mods. You have multiple kits all set at different heights and different manufacturers to choose from.. When it comes down too it, best thing would be go to Google. Type lifted 3rd gen 4runner and hit images. Than follow the link from the pic to the 4runner lift that fits your fancy and that would give you the info on the lift you like. Not that you wouldn't like my lift but its higher than a small lift and a mixture of an OME lift and different springs.

mostly Trail ride and maybe a little muddin...I didn't want to go to high because I do pull a 12' enclosed trailer..I don't just wanna do spacers.I want to do it right...Thinkin maybe a 2 1/2 or 3' lift with 31's ???

I pull enclosed trailers loaded with 33's just fine and mine does not have any spacers, little more than 3" of lift though, and I personally like between a 33" and 35" on the lifted 3rd gens. Have to do a little modification the bigger you go but 31s just seem small on a lifted runner for mud too me.
